Shapefiles not lining up with raster images

Hello there, I've got a project I'm working on. I thought I had a pretty good working knowledge of ArcGIS, but apparently not. Forgive the rudimentary nature of this question and my stupidity. Any help you can provide would be great.

So I downladed some MODIS and MERIS images into SeaDAS (http://oceancolor.gsfc.nasa.gov/) and projected them to a mercator projection with lower left and upper right coordinates and stuff. The file extension it spits out is .nc, but I changed it to .hdf so I could open it in Arc. I've got some ground truth data that I want to compare to these images, but the points don't line up.

Ok so just project raster or whatever right? Well, as I said, I thought that I made these into Mercator projections in SeaDAS, but ArcGIS (10.1) says "undefined" for spatial reference information. So I tried "Define projection" which Arc says works okay, but then the spatial reference still says undefined. I go into ArcCatalog, look at the file properties, and under the "Spatial Reference" section, where there should be an "edit" button, there is nothing.

So then I used a tool called MGET (http://code.env.duke.edu/projects/mg...inusoidalMODIS) to make the HDF into a GRID file. I can then change the projection all I want, but it still won't line up with my points. I tried reprojecting those points to the same projection as the raster, but no dice.

Bonus problem: when I open the images into ArcGIS, the upper limit of the data is like 30295 and the lower limit is -323523 or something. I want to tell it to make the minimum 0 and the maximum 32 or so, so that way I can actually change the color LUT and have it not be just showing two colors on the image.

FYI: the images are ocean color images. I'm looking at chlorophyll.
